In the year 2089, archaeologists Elizabeth Shaw and Charlie Holloway discover ancient cave paintings from various civilizations, all pointing to a distant star system. They believe this is an invitation from an alien race known as the Engineers, who may have created humanity. The Weyland Corporation, led by Peter Weyland, funds an expedition aboard the spaceship Prometheus to uncover the truth about humanity’s origins.

In 2093, Prometheus arrives at planet LV-223, where the crew discovers a massive artificial structure with a network of caves. Inside, they find the corpse of an Engineer and numerous containers holding a mysterious black liquid. David, an advanced android created by Weyland, secretly collects a sample of this liquid and conducts an experiment on Charlie Holloway by spiking his drink. Shortly after, Charlie begins to show terrifying mutations. As his condition worsens, Meredith Vickers, the mission's supervisor, orders him to be burned alive to protect the crew.

Meanwhile, Elizabeth Shaw realizes that she has become pregnant with an alien creature, despite previously being infertile. In a desperate act, she uses an automated surgical pod to remove the monstrous fetus from her body. The creature continues to grow and evolve. At the same time, David discovers another alien spacecraft within the structure and finds a surviving Engineer in stasis. He also learns that the Engineers not only created humanity but were also developing a deadly bioweapon—the black liquid—intended to destroy Earth.

It is revealed that Peter Weyland is still alive and aboard Prometheus. Believing the Engineers hold the key to immortality, he orders the surviving Engineer to be awakened. However, upon waking, the Engineer turns hostile, killing Weyland and severely damaging David before activating his spaceship to carry out the planned destruction of Earth. Realizing the impending danger, Elizabeth warns the remaining crew, and Janek, the captain of Prometheus, decides to crash the ship into the Engineer’s vessel to prevent it from launching. Prometheus collides with the Engineer’s ship, causing it to crash onto the planet.

However, the Engineer survives and pursues Elizabeth. In a last-ditch effort, she releases the alien creature that was extracted from her earlier. The creature attacks and subdues the Engineer, ultimately overpowering him. Elizabeth then finds David’s severed head, and despite being damaged, he is still functional. David reveals that another Engineer ship remains intact on the planet and can be used to escape.

Instead of returning to Earth, Elizabeth chooses to search for the Engineers’ homeworld to learn why they intended to destroy humanity. She and David leave LV-223, leaving behind lingering questions about mankind’s fate. The film concludes with a newly birthed alien-like creature emerging from the Engineer’s corpse, foreshadowing the origins of the Xenomorph, the infamous creature from the Alien franchise.
